Yep and that will always be the case depending on what filters you use. Even if no filters are used in Google Analytics, cookie based tracking is employed.
Filters that strongly influence visits…
1) IP blocking
2) Traffic stream filters. E.g. PPC only.
If you have Google Analytics installed and configured in an optimized fashion, I would depend on that data more than the others you mentioned.
